Supply root's password when required during boot process. You will be at the shell prompt in single user more.

Imagining that you have 3 Linux partitions at your HDD with ext2 filesystem

hda1 - /boot
hda2 - /swap
hda3 - /

At shell execute e2fsck program which is used to repair ext2 file systems
If you have ext3 filesystem then replace e2fsck with fsck

/sbin/e2fsck -y -p -c /dev/hda1
/sbin/e2fsck -y -p -c /dev/hda3

Read man pages of e2fsck to get the information about the switches i mentiond.
